Why the Sequence Matters
Most gut health programs treat the digestive system as a single system with a single problem. The Cleanse–Restore–Rebuild Protocol takes a different approach: it recognizes that the gut has distinct functional layers that need to be addressed in the right order.
If you restore before cleansing, you’re feeding overgrowth and waste that hasn’t been cleared. If you skip the restore phase and go straight to rebuilding, you’re trying to rebuild on a damaged foundation. The sequencing of the three phases isn’t arbitrary—it’s designed to respect how the gut actually works.
Phase 1: Cleanse
The Cleanse phase targets the reduction of digestive burden. During this phase, the protocol removes the most common inflammatory and disruptive inputs: processed foods, refined sugars, alcohol, dairy in sensitive individuals, and common allergenic triggers.
At the same time, herbal support is introduced to help the gut’s own clearance mechanisms work more effectively. The botanicals in the protocol target multiple pathways:
- Supporting healthy bile flow to improve fat digestion and waste elimination
- Promoting normal motility to prevent the accumulation of waste in the intestines
- Supporting the body’s natural microbial balance through targeted herbal compounds
- Gentle herbal support for the gut lining’s detoxification capacity
Most people feel a noticeable reduction in bloating and digestive heaviness within the first three to four days of the Cleanse phase. This is the signal that the gut is beginning to clear its load.
Phase 2: Restore
Once the gut has been cleared, it’s ready to receive the nutrients and compounds it needs to repair and rebuild. The Restore phase shifts from elimination to nourishment.
The key interventions during this phase include:
- Collagen and amino acids from bone broth and targeted foods that provide the raw materials for gut lining repair
- Probiotic support to reintroduce beneficial bacteria and help repopulate the gut microbiome
- L-glutamine, an amino acid specifically studied for its role in supporting gut lining integrity and mucosal health
- Soothing botanicals that support the repair of the intestinal wall and promote normal gut barrier function
This phase typically produces the most dramatic symptom improvements: better digestion, reduced cramping, improved stool quality, and more consistent energy throughout the day.
Think of the Restore phase as giving your gut the building materials and working conditions it needs to fix what’s been damaged.
Phase 3: Rebuild
The final phase transitions from repair to long-term resilience. The goal here is to populate the gut with a diverse, stable microbiome that can maintain balance independently.
The Rebuild phase does this through:
- Prebiotic fibers that selectively feed beneficial bacteria, allowing them to outcompete less helpful organisms
- Polyphenol-rich foods that support microbial diversity and reduce gut inflammation
- Continued herbal support to maintain healthy microbial balance as the diet widens
- Education on food reintroductions and long-term gut health maintenance
By the end of the Rebuild phase, the gut has been cleared, repaired, and repopulated in sequence—setting the stage for lasting digestive health rather than a temporary fix.
Who Is This Protocol For?
The Cleanse–Restore–Rebuild Protocol is designed for adults who want a structured, evidence-informed approach to improving their gut health. It works particularly well for people who:
- Experience regular bloating, gas, or abdominal discomfort
- Have noticed changes in bowel habits or stool quality
- Feel that certain foods bother them more than they used to
- Want a clear framework rather than general advice about “eating better”
- Have tried other gut health approaches without consistent results
If you’re managing a diagnosed digestive condition, work with your healthcare provider before starting any new protocol. The herbs and dietary changes in the system are generally well-tolerated, but individual medical situations vary.
